While there's certainly some worthwhile surveillance and before/after monitoring here, the deliverables (e.g., "State and transition models" of relationships between "biophysical factors" and "habitat evolution") are too vague to see how they might actually address the rationale and hypothesis statements. Make explicit connections among rationale, hypothesis, methods, and deliverables.
